Are government fees included in the service fee?

They are separate. Court filing fees, company registration fees, ministry legalisation fees and embassy fees are paid to those authorities directly and change according to their published tariffs. The service fee is the firm's own charge for handling the work. A quotation worth trusting shows the two as separate lines so you can see exactly what is paid to whom.

When can an exact timeline be confirmed?

After the actual documents have been checked. Most of the elapsed time in these matters is set by external bodies — courts, the Department of Business Development, the Revenue Department, the Ministry of Foreign Affairs and destination embassies — each with its own queue.
